I rencently upgraded to DoV and had to do a total reinstall of the game from the launch pad.

The full 12.5Gb downloaded fine and i was able to play for a few days. I tried to launch the game yesterday and all of a sudden multiple files had mysteriously corrupted themselfs. when the patcher tryed to run and download a 900Mb patch, it got so far and came up with a Error Code 1012 and windows constantly poping up windows telling me that files in the Pak folder were corrupted. After a totally fruitless search into an answer to this Error Code 1012, I totally removed EQ2 from my system and started a fresh install.

however, everytime the internet connection is lost briefly whilst downloading, windows 7 pops up a message along these lines.(file name can be differant)

"Launchpad.exe - corrupt file

The File or Directory E$ Mft is corrupt and unreadable, please run the chkdsk utility."

Am i going to get a corrupt file everytime the internet connection drops out and the download has to reconnect?

I this anything to worry about or will it be fine once the full download is complete?

do i have to do a full wipe and start a fresh install everytime this happens?

scans dont fix the problem.

I have launchpad running in admin and firewalls are off.

I'd check your filesystem first.  Go to Computer, right click on the drive you have the game installed and select Properties, Tools, Check Now.  It may require a re-boot.
