I've been looking at my raid numbers recently on my swash.  In expansions past, my autoattack damage has been upwards of 45% of my overall DPS.

Recently its clocked in at 30 - 35%.  I haven't spent much time thinking about the new game mechanics, and if they are contributing to this change.

Anyone showing the same decrease in autoattack percentage?

Anyone have any opinions on the matter?

My guess would be your DPS mod has dropped as you have geared up as only gear aimed at fighters (+STR gear) seems to include DPS mods. I have been struggling with this myself to balance crit and DPS mods.

This, rather than checking the percentage, check the dps against what you used to do.  Also, DoM has added another big chunk to ca damage as well.
