I've been using the old launcher until now (EQ2.exe, and TestEQ2.exe). My installation path is D:Program FilesSonyEverQuest II and my Test installation path is D:Program FilesSonyEverQuest IITestServer. This has worked fine for me 'til now.

I went to install the new regular full launcher with no problem. I then tried to install the Test Launcher to D:Program FilesSonyEverQuest IITestServer, but that made it try to install to D:Program FilesSonyEverQuest IITestServerTestServer. So I ran it again and selected D:Program FilesSonyEverQuest II hoping it would install to the TestServer folder that is already there.... Well apparently it doesn't work that way anymore.

After the patching and install, it seems both launcher shortcuts are identical. They both have the same target and both start in the D:Program FilesSonyEverQuest IITestServer folder (which doesn't make sense for the regular launcher install). Using either shortcut brings up the patcher and it's the regular version, with the regular Live server list.

There's an option to "Select Game Version" in the settings on the Launcher, but I'm worried that it would end up patching my Live install to Test and vice versa. Is there any solution to get it so I can keep my old directories and still have two shortcuts to launch Live and Test respectively?

You only need a single install pointed to the Everquest II folder and I do recommend using the game version change between english and public test. The test only installer is if you simply want test by default so it doesnt start patching live assets. Its a means to very specific ends as opposed to how it should be done by default.

For the shortcut, ti says the "Target" is "D:Program FilesSonyEverQuest IILaunchPad.exe", but the "Start in:" is "D:Program FilesSonyEverQuest IITestServer". Why would it be starting in the TestServer Folder? Is it now trying to play my live game from that folder? I'd hope not.

You can just change that if you would like
