So. I had EQ2 and all expansion up to and including Rise of Kunark.

I install TSO and I've got a 13 hour patch on my hands, and some of the .vpk files it is downloading looks as though it is from previous expansions as they are labeled exp03 and such. Is this normal? Is this expansion modifying content from previous expansions or something?

Now the system needs ot update these file back to current level, in addition there have been a number of patches to the TSO fileset since release.

The best method of updated when new expansion comes out is just to add the activation key to your current account and then launch the patcher to update the new files. This way you don't affect the older files from previous expansions. Only thing I open the box for is to get the key and whatever toy they include
