For the purposes of the AA's Blessed Armament and Protection from Undead do vampires count as undead? I was told that vampires do not count which just doesn't make any sense to me. For that matter, what about the Holy Strike line, does that work against vampires?

For holy strike line, yes they are considered undead (you can see it does the nuke dmg twice). Not sure about for blessed armament and protection, though I would think yes, however have not heard for sure or not.

Well, they kind of aren't undead, because they never really died!

Bram Stoker invented the term un-dead as his original title for Dracula...

Traditionally, dying is part and parcel of being turned into a vampire. Off the top of my head, I can't think of any stories where it isn't.

Now, if EQII lore has a different take on how one becomes a vampire, I have no idea. In fact, I think I'll ask that question over in the Lore forum. Would be interesting to know if there's a different approach.
