depending on your setup, you could try /load_UIsettings and load up from a character it works on, I have this done on all my toons so that all my windows are set up the same.

Have you tried the slash commands? I prefer to join/leave channels that way, it's always seemed a little less finicky than the UI window. You probably already know these, but:

/channellist will list all the channels you have currently joined, preceded by the assigned channel number.

/leavechannel # will leave the named channel number (can't shorten this to /leave, as that makes you leave your group... hasn't stopped me making that mistake dozens of times though!)

/join
 will join a channel (surprise!)

Whenever my channel numbers get messed up (which has happened quite a lot recently) I just leave all the channels one by one, then rejoin in the order I prefer to so they all have the channel numbers I'm used to, otherwise I become Captain Mistell. By default, this will drop all your channels into one window (wherever system messages are deposited, I think...). You can then right-click on your other chat windows and select Chat Options, and place checkmarks next to channels to redistribute them amongst your other chat windows as you prefer.

You can have a channel filtered to more than one window so, when you're done distributing them amongst your other chat windows, go back and select Chat Options on the default window they all got dumped in when you rejoined and deselect the checkmarks (if you do this before assigning them to other chat windows too, you'll just leave the channel -- need to keep a channel checked in at least one window at a time so you don't leave it).

If that doesn't work... yeah, /load_uisettings from another character.
